I have a problem computer running Windows 2000 Pro. I'm considering reistalling the OS but have a question. When Windows 9x is reintalled on a computer without removing the previous version...it would fix many issues but not interupt any of the programs, mapped drives, or shortcuts. On Windows XP, a reinstall over a previous installation changes the registry and most of the programs have to be reintalled, network drives remapped, and shortcuts recreated. Does this happen when Windows 2000 Pro is reinstalled or does it behave more like 9x?

Both XP and 2k have a 'repair reinstall' option, which leaves settings, apps & data intact - just loses windows updates (so need to apply latest SP - unless install disk incorporates this, then visist windows update when complete. Link for 2k guide to this:-
Note: You haven't said what your problem is - eg, if its a hardware issue (which can manifest as software problem - often with BSOD), this process will not fix it. But if you've installed a buggy driver or software that's caused mayhem, then it probably will fix it. Running chkdsk is also often a good idea.

The problem occured when we detected spyware and used a removal tool to get rid of it. Another program quit working when the spyware was removed. Ugh... Anyway, I will work with the info provided. ...thank you.

This is not an accurate statement of the facts. Perhaps you approached the reinstallation with the wrong set of option choices:
As wolluf noted above, you should be able under Win2k and XP to reinstall with the instructions linked above and lose only service packs and hotfixes.

This too can be avoided with a slipstream of the service packs and hotfixes prior to the reinstall.

Best,
Bill
