I have found how to disable the autotray just for a single user outside of citrix (HKCU\software\microsoft\windows\currentversion\explorer\enableautotray=1) but cannot do it for all users inside citrix. Any way of forcing this for all users (using windows 2003). Thanks

swaughman,
Here you go:

Option #1:

1.To enable the setting through local group policy:

local group policy->User Configuration->Administrative Templates ->Start Menu and Taskbar->Hide the notification area, enable it.

2.run “gpupdate /force” under the command line to update the policy.

Option #2:

1.Start a registry editor (click Start->run->input regedit).

2.Navigate to the HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Policies\Explorer registry subkey to hide the notification area for the current user

Or

navigate to the HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Policies\Explorer registry subkey to hide the notification area for all users.

3.From the Edit menu, select New, DWORD Value. Enter the name NoTrayItemsDisplay, then press Enter. Double-click the new value, set it to 1, then click OK.

4.Close the registry editor and log off or restart the machine for the change to take effect.

Hope that helps.
