We had a similar problem with the sysvol directory and have set the following permission:
Administrators - Full Control
Authenticated Users - Read & Execute, List and Read
Creator Owner - No permission
System - Full Control
We haven't had any issues since.
Your scripts should be placed on your domain controller. The path to the login scripts should look like this: \\Server_Name\SYSVOL\Domain_Name\scripts\department location\user name.

You can turn off the messenger service in the services applet on the client or you can do it at the server level in control panel services. you would stop the same messenger service as the 2k pro client.

No just trying to launch the program from start|programs. I was able to use PM from the rescue disks and it seemed to work fine. I am going to try and reinstall Win98 over the top of what I already have. Hopefully this will help.

Have you verified that the account you are logging on as is not locked out? We have an account lock out policy enabled and get "unable to log on because netlog is not running" error message if our account is locked out. Also can anyone else log on to the Windows 2000 client?
Can you go to a cmd prompt and do an NBTSTAT -a along with ip address and see who is logged in. Then you could find out where they sit. If you are using WINS then ping the machine by name, get the ip address and set a filter on your wins server with that ip address and see who was the last one...
