win 98se to WInxp home - with a wrinkle.

Alright heres the thing,
My friend wanted to update win98 to winxp, his drive was partitioned into 5 drives, and he installed winxp home onto the d:drive(the c:drive he tried to format after installation).
Now at startup he has to choose to run winxp not 98 as there are still some 98 files on the C:Drive(hidden).
Is there any way to delete the other drives (including the c:drive)and just leave the d:drive as the local disk with winxp?
 
Right click My Computer -> Manage -> Disk Management.
Here you can format the partitions, and change drive letters (right click the partition select Change Drive Letter and Path), but it won't allow you to change the drive letter of your system partition (D:).

 
And there's a few files [hidden] WinXP puts on the C: drive [that held Win98] that you can't remove or it won't boot at all.
