Will not boot with second HDD

Well ...

Just reformatting a machine that had ME (ugh). Added a second HDD to system and copied all files that I wanted to keep. Unplugged second drive, formatted original drive, installed Win 2K (with all SPs and patches) plus a whole batch of programs. All this with no weirdness.
Get to the point where I want to copy the original data back to original drive so I plug the second drive in and boot machine. I get the scandisk warning, which is odd as there was nothing to cause same. Scandisk finishes and Windows begins to boot. Gets to log in and machine reboots its self. This continues for a few cycles with the machine rebooting before it gets windows loaded.
Tried the machine with each drive independantly and moved the configurations around with no result. Machine behaves the same in safe mode as well. Oddly booting straight to DOS allows operation. BIOS seems fine and I can think of nothing else to try.

Any ideas?? It's a buddy's machine so I would like to be sure it is working...

I dont think this is the problem but
Are you sure that the Master & Slave settings at the back of the HDD are how they should be? Refer to the HDD documentation to make sure.
