i built a pc with an asus a7a266 motherboard, amd XP 1.4 GHz (1600+). I have a heatsink on the cpu with a fan on top of it, its not very big, and the power fan. The asus probe utility displays the following data after running the computer for about three hours:

CPU Temp: 54 C /129 F
MB Temp: 36 C / 96 F

CPU Fan: 4720

Voltage
+12V: 12.159
+5V: 4.892
+3.3V: 3.28 (sometimes goes down as low as 2.208)Vcore: 1.744

What should the temperature be for the cpu and MB? Sometimes the +3.3V goes down to 2.208, is that bad and what sould I do about that? Any other things bad about this?

Just built an XP 1600+ for a customer and there are some important issues you should know when building a system like this!
1) BEFORE you even fire it up for the first time you should have fitted TWO extra case fans! Front lower sucking into the case and centre rear (if you have one) also sucking in.
I bet you weren't told that at the suppliers?
Unless you are in a particulally warm country the 36C motherboard temp indicates insufficient air through put in your case! if you live in a temperate climate then this should be around 30C
Because your air is relatively warm in your case this has a knock on effect resulting in higher than normal CPU temps as well!
In a temperate climate your CPU idle temperature should be around 40C, maxing in the low 50's (after some heavey 3D gaming)
Don't get me wrong! your temperatures aren't dangerously high, but what concerns me is you say your CPU temp is about 54C and if this the temperature at idle then you can expect this to rise a further 10-15C after some heavey abuse, and this is just too high!!!
Try a heavey 3D game on loop and check temp straight afterwards.
I would also double check that the heatsink/fan supplied is rated for a 1.4, always better to pay the extra few pounds for a branded unit rated higher than you need. Matin Vote if you found this post helpful please!!

just a minute ago, asus proble reported that the cpu went up as high as 110 C just for a second, this is what happens to my +3.3V too. Could this be a software problem with the probe and windows xp?

Should I run the CPU at 1 ghz or lower for now until i get the better fans?

Certainly a bit worrying!!
110C is Death!! for any CPU!!
When you said "110C, just for a second" do you mean it posted imediately afterwards the lower 54C? if so it is obviously giving random false readings.
I know it sounds like software but just to be sure did you fit the heatsink the correct way around? it is possible to get it 180 degrees out.
If it had one of those thermal pads on the bottom of the heatsink did you take the plastic tape off first before fitting?
And you can only use this thermal pad once!!!! if you remove the heatsink you will need to clean the pad off completely and use a very thin smear of thermal paste when reasembling! Martin Vote if you found this post helpful please!!

when it goes to 110 it goes back to 54 right away

Then it carn't actually be going up to that high temp and straight back down again! heatsinks just don't warm up and cool down that quick!!
I think at this point an Email to Asus Technical wouldn't go amiss.
You may be surprised! they could have the answer for you straight away! It could well be a recognised problem with a simple cure!! hopefully. Martin
