upgrade 1721 from 12.1.5 to 12.4.3

I have a 1721 running 12.1.5, I also have a newer 1721. I moved the latest IOS (12.4.3) over to the new router. I then copied and pasted the config from the first router to the new router. After doing so I did a show run. I noticed some differences. The new router contains lines the first one didn't, such as:

boot-start-marker
boot-end-marker
no aaa new-model
ip cef
control-plane

Are these supposed to be there, if not how do I get rid of them?

There are always new features and commands as you upgrade , if they were there after the upgrade most likely it is the default , going from 12.1 to 12.4 is a big jump with many new features.
