I just got a new server, and I want to transfer all my default user menus in Upfront from the previous server to avoid recreating them manually in the new server. Where does Cognos keep all the default newsbox by user?

Cognos keeps all these file in Upfront datastore. Please run the UpfPack command to create a package of all your newsbox and newsitem which can be later restored using UpfUnpack command into the new server.
