Prospector, if the files, the things in startup are just files, are still on the drive, can you remember the name of one?
Are the files in the Recycle Bin? They would likely be PIF or LNK files.
Be sure that Explorer is not hiding EXTs, under Explorer -> View -> Folder Options -> View
If not in the recycle bin, perhaps it is elsewhere on your drive. Open Windows Explorer and Look for *.PIF,*.LNK which is what a lot of Startup folder items are.
Open Explorer ->Tools ->Find ->files or folders.
In the 'Named area type in
*.PIF,*.LNK
no spaces, just *.PIF,*.LNK
In the Look In field make it C: or all hard drives.
Search.
You will see a lot of files in C:\WINDOWS, and we are not interested in them, unless of course one of them is the same as the one you moved.
If you find some PIF or LNK files elsewhere, try to recall if they were the same as the ones that are lost.
If so, you can move them back and see what happens.

On the dark side, you might want to test something.
Some systems are setup to delete everything in Temp folders at boot.
If possible, copy (don't move) a file, any file, into the temp area where you stored the Startup folder.
Check to see that the original is still in the original folder.
Reboot.
Use Windows Explorer to check the temp area and see if the file we copied there is gone.
If it is gone, that may be what happened to your files.
