running batch file in RDP session / local session

I have a Windows 2003 Storage Server SP1 R2. I am running a application called First Class on the server as service, the service is using Local system account. I am trying to run a batch file to pause the service for First Class. This batch work fine whilst logged on locally but when trying to run it in a RDP session the batch file runs fine but the command fails. It reports the First Class server is not available!

It looks like the RDP session is completly separete to the local session! The services for the application can be seen and are started in the RDP session.

Any ideas on what is going on?
 
When connecting via RDP try connecting to the console. You can do this through the "Remote Desktops" Utility. I believe it is part of the Admin Pack. Or you can connect to the console via the command line:

mstsc -v:servername /F -console

where mstsc is the Remote Desktop connection executable file, -v indicates a server to connect to, /F indicates full screen mode, and -console is the instruction to connect to the console session.

See if that will resolve the issue...
