This is a known issue and is scheduled to be fixed in Networker 6.1.3. Below is the description of this problem from our knowledgebase:

Fact: NetWorker 6.x

Symptom: Error: 'nsrd: RAP error: there are more clients connected than number of licenses'
Symptom: The error message is generated even though there are enough licenses.
Cause: This is usually caused by a mismatch between the number of client licenses connections and the number of indexes available on the system. When NetWorker Server daemon (nsrd) starts, the nsrim checks the indexes directory. If it finds more index directories than the licenses available, it will display the RAP message since it thinks that it has too many clients configured. This is a harmless error message. The actual number of clients configured within NetWorker is not be more than the available client connection licenses. This issue could result after deleting older clients that were configured in NetWorker but the index directory was not removed. Also could result when renaming a client in NetWorker, a new index directory is created for the new client but the old index directory is not removed. This way, there may be more index directories than the actual clients configured in NetWorker and more than the number of client connection licenses available on the sy!

Fix: Move indexes for clients not currently being backed up to another location than /nsr/index.
