Quark launches but does not open files

I don't think so.
Are you sure that the files are Q V4.1 and not V6.
Because yesterday I was half asleep and dragged a V6 file onto the QV4 icon thinking it was QV6, anyway it did the same thing you just described.
From dealings with Quark V4 through classic. It's not as stable as it once was and I've had really strange stuff happen.
so your not alone. You'll just have to kepp going File>open
