Published App time-out but not the full desktop

We have a Citrix farm (XP/FR3, 2 Win2000/SP3 servers). It is currently set not to time-out.

When we publish an app, users experience disconnects after anywhere from 15 min to 4 hours. If they connect to the full desktop on a specific server, they never disconnect! What gives?
