I am not sure if it is related but we found a small "bug" when users have "dual monitors". The dual monitors can be a true dual monitor/video card setup OR a laptop (setup with the LCD and a CRT (external) monitor.
If the primary display IS NOT the "LEFT" monitor the seamless app window size goes bonkers. We saw Citrix basically double the window seize/resolution settings.
We also found that part of our problem was caused by the Windows 2000 security update rollup for SP4. When users with a dual monitor setup would launch the app they would be presented with a window with no logon prompt and the CPU usage on the server would spike to 100%. We uninstalled the rollup because Citrix's hotfix for this issue is only for the latest FR, which we do not have installed.
So, for the time being we have to make sure that any client with a dual monitor setup has the LEFT monitor set as primary.
We found reference to both of these issues on Citrix's website via Google...but I cannot find the links right now. If you think your problem may be related to this let me know and I will see if one my my coworkers saved the link.
PS - an easy way to test this is to launch from a PC that does not have a dual monitor setup (Keep in mind, this could be a true dual monitor setup, a laptop that sometimes plugs into a projector or external monitor, or the "dual display" setup in XP
