Links dead after synchronize

Hello to all, here's my problem:
I just changed from dreamweaver 4 to MX. When I synchronize after updating my files (after updating a template), my links don't work. For example, if I use the javascript:; command to open a window, I have to clic on the server behavior, say OK, save and upload. Then it works. Which means I heve to go through all my pages that have links to get them to work.
The problem takes place in the editable areas.
Considering I have thousands of pages, it might turn out to be a time wasting problem!
It's probably just a stupid basic setting, but since I'm pretty basic myself...

Look at the code before and after you go through the clicking on the server behavior routine. Note the change(s) and then implement them sitewide using the Edit > Find & Replace utility.

Make sure you create a backup of the site before attempting any global changes.
