Indexing Service with multiple sites problem

Hello there,
I guess this is related to Indexing Service, but I suspect that IIS could be the cause of my problem.
In Indexing Service, when I set the web server to anything apart from the default web site, I can't get the virtual path out of indexing service. The default web site is stopped under IIS and is one level higher up the directory tree than the other sites, so the virtual path has one directory too many.
For example, the default website's home directory is c:\inetpub\ whereas the other sites have c:\inetpub\ as their home directory, so using the default directory with indexing service gives me a virtual path of /mysite/somedocument.doc - which is quite useless.
Is there some setting I'm missing for my sites under IIS or is it some kind of indexing service problem?
I would appreciate any advice - even if you just suggest a better forum for this question.
