I want to shut down the server cluster (2 nodes). Can I just stop cluster service on both nodes? What will happen if I stop service on all nodes? Do I have to configure all over again if I restart the server cluster?

What is the intent? Do you just want to stop the service or completely remove the cluster? Stopping the service won't remove the cluster.

I just want to shut down for a period of time since there will be power supply issue.. and I will bring it back on line as soon as power supply is back. What should I do?

Take the groups [except the cluster group] offline, then shut the nodes down one at a time. When you get done with maintenance, bring the nodes back up one at a time.

Why do I need to take the groups(except cluster group) offline? Do I have to stop cluster service before I start to shut down nodes?

Thanks

No, just take the resource groups off-line.

And, use the cluster manager tool. In general, it's a bad idea to fiddle with the service manager tool on a cluster, unless you know exactly what you're doing.
