Hdd only works in real mode after usb hadware installation W98Se 1

After installing a usb nisis g3 graphics pad and mouse, my windows 98 se installation was trashed.
When the mouse part of the programme was installed.
(The Mb is a ms - 5169 ami bios, aladdin chip set so I did not expect any of the VIA USB problems).
The sound driver needed reinstalling, video driver,the system would only work in safe mode.
I downloaded the removal programmes from nisis, the latest drivers, followed the fixes they suggested.

I reinstalled w98 from windows and eventually everything worked again including the graphics pad (without mouse.
However the HDDs now uses real mode drivers, the CD drives are only available after using MCSDEX set up in the the autoexec.bat.
Neither are visible from control panel , system.

I suspected registry problems, I've ran registry repair but found no errors.

Does any one have any suggestions as to the likely problems and suggested cures - I am trying to avoid wiping the C drive and starting again.

I would boot in safe mode, disable your antivirus software if you have it, and remove everything from device manager except the plugNpray bios under sytem devices(sometimes listed as ACPI BIOS depending on mainboard). You might have some ghost devices causing problems or system drivers might just be corrupt. After rebooting Windows will start re-detecting all your hardware.

Make sure you have all your updated drivers/chipset updates already on your harddrive before doing this so you can browse to the correct driver during detection. If you mouse is USB you may need to go into the BIOS and make sure LEGACY USB is enabled to use the mouse in safe mode.

If that doesn't work it might be easier to do a clean install than spend more time on it.
 
Thanks will try - people have also suggested that sometimes w98 gets locked in "I'm broke mode" - and does attempt to load anything other than the real mode drivers.
I'm going to look for the registry hack "noide" first.
