GPO filtering not working only on 2003 server

I have a 2003 Server attached to the W2000 network but it is only receiving one GPO (the only one which is applied to Authenticated users). The user I am logging in as should have a second one applied which restricts the allowed windows applications. This user is in the sales group which has read/apply group policy for the 2nd GPO.

It works perfectly when they log into Windows 2000 and the new server is in the exact same place in the AD tree.

I have seen on the MS KB that you need to edit the GPO using XP for it to work on 2003 server. Tried that and that part of the policy still doesn't work or even show up in RSOP as being applied.

The only part of the policy which has been edited is user conf\admin templates\system\run only allowed windows applications.

I have tried moving it up and down the list / no override etc and still it won't apply.

Has anybody else come across this?
