Well when MYSQL stopped supporting MYSQLCC I also had to look for alternatives. I found MYSQLYog to be the closest to MYSLQCC, from the available options, and it was also free. Which aided in my decision.
I don't know whether its the best option out there, but its the best I found that filled my needs. Which were basically:
Connect to several DB's at the same time.
Export to sql files, for backup, and recreation.
Manage and control tables..
In essence its very similar to what MSLQCC was.
I suppose the export feature is what you would want, as you can then just point phpmyadmin to the created sql file, and have it recreate the DB on your server with minimal hassle.

There is also an Enterprise edition which has a wealth of additional features, but of course you have to pay for it.
I find that the free version suits my needs perfectly.
