Folder Permissions Not Filtering Through Correctly

We have set up folder permissions and assigned different domain locals different permissions. It seems to be ok but then when used some folders have not taken the permissions correctly and the users cannot gain access to the files. We have set it to objects and containers within this container and reset permission on all child objects and enable inheritable permissions but it still seems not to take correctly. Thankyou very much if you can help.

Can the administrator view what's in those folders?
You may need to take ownership of the folder and afterwards try the NTFS permissions again. Does the admin have ownership?
When you try to apply the permissions, do you get errors?
 
The Aministrator can view all the folders and files. I have taken ownership. The first time we tried to set the permissions it came up with an error saying "Access Denied" with a continue button. I said to continue and the next time there were no errors.

On some of the files it says all the groups and permissions and some it doesn't. There are too many to go through indiviually really unless neccessary, so want the permissions to propagate.

Using the account you are trying to make the permissions change with can you actually open the a problem user sub-folder? If so try apply permissions just at that level and see if it will cascade down, they might have a sub-folder you are denied access to.

When you say you took ownership did you force taking ownership of all sub-folders and files as well (don't do this though if it's a profile or re-directed folder area)?
