Anyone know a good tool to compare directories (subfolders included)? I want to compare not only the names and dates of the files, but the actual content as well.

I've been using it for years (shareware) and am very happy with it, use it to keep local and shared source directories up to date.

Do a search for Gliaster Consulting, or look for duper.exe from him. This is a GREAT, very small, fast, stable, single file application with no install required. It actually compares the files right down to the checksum. I have been using it for years, and it still continues to function perfectly. It's out there, but you may have to dig deep for it.
