Is there a way to export a query from access directly into a formatted spreadsheet without messing it up?

Yes, but it's kind of cheating. Export the query to a spreadsheet.

Then, take your formated spreadsheet, and link it to the spreadsheet you exported to.

That way, the export always creates a new xls file, but your formated xls file won't know that, just refreshes from the new one, keeping your formats.

And you might also want to consider querying the Access DB directly from Excel, perhaps within a Pivot Table

Either

Data / Import External Data / New Database query / MS Access

or

Data / Pivot table and Chart Report / External Data Source / Get Data / MS Access
