We did create a new universe which is now a 'shared' universe and a local one (not imported anymore in the repository). We did install it. Now some reports give error QP0027: some undefined objects are deleted from the query. It are reports which have all the same table involved. All other reports are still working. If we look in the design part of the query the selected fields are omitted: we have to drag and drop them again from our list: however they have still the same name, are still in the list of objects to the left of the screen. What has happened here? I have to add that we did add some extra joins to other tables from this table involved, but this shouldn't change something to the reports I would suppose?

Somehow or other, your universes are not the same. Did you do a Save As to give yourself the new version. If so, they are not the same. Object IDs are different.
This all depends on what method you used to do the copy. Are both univereses using secured connections. If so, it's likely you did the copy wrong.
