This is very strange

A user is running outlook 2000 over exchange 5.5 sp4. Everytime a mail is sent to her - it appears in her inbox for around 10 seconds and then promptly removes itself - There are no auto archive or rules set up at all !. weve even tried restoring a .pst file to the inbox with the same results - slowly , one by one each message disappears 95..94..93 etc. Our virus software on the exchange server is extremely comprehensive and totally up to date. and its not the machine shes logged on to because the same result happens wherever we go. Have checked for any exchange forwarding rules but nothing

any help would be greatly appreciated

Are the messages set to deliver to the Mailbox on the Exchange server or to a personal folder?

It still kind of sounds like a rule is running. Two ideas for you to check. If the client has the rules wizard enabled then uncheck this option in the Add-In manager to see the Inbox Assistant and see if there is anything listed there. Rules set up in Rules wizard don't reflect those in the Inbox assistant and vice versa.

The other idea, but not very likely since you said you tried on other machines, is to just to look for any .rwz files on the machine and remove them.

Is the Preview Pane turned on? Does this happen when the message is clicked?

IF SO:
Check the setting in Tools > Options | Other tab.
Under Preview Pane options, set the time value next to Mark Messages as Read in Preview Window and Mark Messages as Read when Selection Changes.

Click OK, (Apply) and OK again.

Then, in the Inbox click View > Current View and make sure Messages is checked and not Unread Messages.

IF NOT:
Uh, get back to me.

Sounds like a Synchronize option is transferring the e-mails to another folder in a .pst somewhere else.

Tools-Services. Delivery tab. Is mail being delivered to a personal folder file instead of her inbox? That would cause exactly what you describe. I see it at work every morning...
