CPU Usage @ 50% with nothing running

The problem I am haveing is that my system seamed like it was running slow. I checked the task manager and it showed the System Idle Process running @ 99%. That looked good, but then I checked the CPU Usage and it showed 50% was being used. I do not know what is using 50% of my CPU. There are no processes showing that they are useing anything. What could it be??? I have already checked for spyware and scanned for viruses. When I boot into Safe Mode, the CPU Usage is 0%. I tryed disabling everything that starts at startup and still the problem remains. Please help.

AMD Athalon 1.4GZ
256MB RAM
80GB HDD
MSI K7T Turbo 2 MB
SB Live Value Sound Card
GeForce2 MX400 64MB

It Is XP Pro
 
Are you getting hard drive activity during this time? Could be the indexing service. I think this is enabled by default so when you're not doing anything else it wanders along and indexes your hard drive for "faster access". Just a shot in the dark,
