My company will soon be converting our Exchange server to a new site and organization, so that we will be in the same org as our parent company. We are currently using Custom Recipients so that the employees at the parent company our in our GAL. Once we're in the same org, and using the site connector, will the parent company's employees show up in the GAL but not in the Recipients container? That's my hope.

The GAL is created from the whole organization tree in Exchange, so if you have multiple servers in different sites, all belonging to one organization, users from each server are all listed in the GAL.

All of those Custom Recipients (CR's) will be listed as mailboxes instead. It can be a tricky task to do this type of migration and preserve "repliability", so, if after the cut-over, you reply to a message sent to you BEFORE the cut and it fails... try sending the message again, only choosing the persons name from the GAL.
