How do I remove the unchecked boxes from my System Configuration Utility startup screen.

to remove the unchecked boxes I believe you need to remove the software it's related to and possibly registry settings.

if the box is unchecked it means the app will not stay memory resident when not being used (freeing up memory); the app will simply start a bit slower.

Another Option:

Start/Run/Regedit

In the right pane, delete the value for MSConfig.

Alternatively, you can use a small VB Script file to do this for you as well. Copy the following three lines to a Notepad file and save as No_MSCONFIG.VBS

Set WshShell = WScript.CreateObject("WScript.Shell")
WshShell.RegDelete "HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run\MSConfig".

After running MSConfig, run the VBS file and this entry will be removed automatically."

I would also suggest you backup your registry before making any changes.
 
When amending the Registry make sure you are an Administrator.
 
You also have to reboot for Registry changes to take effect.
