Config.sys in Windows 2000

I am replacing our DOS Point of Sale Software with a 32 bit version. I just got the New PC's and loaded 2000 as the OS.
I am waiting for our consultant to finish converting our data, in the mean time I still need the DOS application. I would like to swap the New PC with the old one.

The DOS App is just an executable on a Network share. ON the New PC, I pointed to the App on the Share. It opens up, but then I get an error that I need to repalce the files=40 line in the config.sys with files=99.

I know Win 2000 no longer uses the config.sys. I did create a config.sys file in the root, with the oly lime saying files=99. It didn't work. Is there a place to make this change?
