Ok everyone, FYI
I found a utility called Windiff.exe that compares code on a byte by byte basis. I'm not sure if it ships with VS.NET but it comes with VS 6 for sure.
It's not bad. It comes with a graphical representation and can even compare folders in addition to individual files.
