when I want to not see all the system tables in EM when I am looking at the tables of a user db, I do not want to see the system tables too.

Drop the Server Registration. When you re-add it, make sure "Show System Databases and System Objects." is unclicked. This will hide all system objects from the users.

You don't have to drop the connection. Just edit the properties, and uncheck the "Show System Databases and System Objects". Ofcourse dropping and recreating it will take care of that as well.
