Authentication Issues

I'm a relative newbie when it comes to IIS and providing content via a browser, so please bear with me.

I'm trying to setup an Intranet to display content from one of our servers. Currently the data is contained within Server B, while Server A handles the IIS and website/Intranet code. I have setup Virtual Directories to point to the content on Server B.

This has worked out ok so far, but I need to make some changes, I think. What I need is for AD Authentication to handle user access to certain files contained on Server B. Right now, because I'm using Virtual Directories, the authentication is reliant upon the user account I've created to link between Server A and Server B.

If I enable IIS on Server B and move the Intranet html files to Server B and have the users access Server B in their browser instead of Server A, can I then use AD Authentication for the users? These are company employees only accessing the Intranet either via the network or a VPN.

I hope that makes sense. In a nutshell, I want to use NTFS ACL's to allow/disallow user access via the Intranet I'm building.
