I will be moving roughly 1000 mailboxes, in the same Exchange Site, for re-organization and Load-Balancing purposes. I am looking for any tips or advice from those who have made moves like this. Also, considering that the mailboxes average about 20MB in size, how much time should this take?. Thanks!

1. Do the move from the target server. Do not do it from a client, that will be much slower.

2. Hardware, load on server/network and LAN will determine the performance. On our hardware we get close to 2 gig an hour.

3. If you select from recipients container you can mark multiple mailboxes and make this less manual work.

I would try to a few mailboxes to get a feel for the speed you you will expierence, than select from recipient for the server you are moving from, so you can queue multiple moves at one time.
