Acrobat Reader 6 Dynamic PDF's not displaying

We use a product called Liquid Office, Liquid Office contains PDF forms which you complete and submit via a web interface (I think its scripted together with Javascript).

I have upgraded from Acro Reader 5.05 to 6.whatever the latest is and now when I click to launch a form in the web browser (Both are published as Seamless apps). the acrobat window opesn (inside IE) and just has an hourglass.

If I launch a desktop as the same user it launches just fine so it appears to not work as a seamless app.

Looking at the sessions I was doing everything on the same server both times.

I have tried changing everything I can in Acrobat Preferences but to no avail. Any ideas?
 
Have you tried disabling IE Integration for the Adobe pdf's and just letting it launch acrobat as a separate application rather than trying to view it from within IE?

In adobe, Edit Menu > Preferences (CTRL +K) > Internet > Webbrowser Options > "unselect" Display PDF in browser.

Yes I have tried toggling those settings.

The truly strange thing here (I think) is that if I run IE and Acrobat Reader on a published desktop it works just fine, but if I run them as published apps on the same server Acrobat just loads and gives the hourglass trying to open the form.
 
OK, I have noticed something else

When you launch the PDF you click on a link in the browser, which opens a new window which opens the PDF (in another window in acrobat).

If you do this from the server desktop the link that opens in acrobat is


But if you do it from applications the link is shorted;

Its as if its cutting off everything from the last & symbol. Any ideas?
