ACD and auto make busy on missed calls

Is there a way on a flash 2.0 with ACD to set it up so that if the agent misses a call, the phone isn't thrown into a make busy state?

That is a no. The CP has 2 option: auto make busy and auto log out. Flash is auto make busy only. You can not prevent this.
