I think the answer to this question is simpler than you all may think... Is your client computer useing the correct DNS Server (i.e. the DC running AD)??
If you are upgrading the PDC you have to continue to use the same domain space that is currently used in your DNS. If you are upgrading your domain it should automatically use the suffix that is present... Is this perhaps the problem you are having... Trying to change the suffix to something...
