Finally I was able to do it. The trick was to uninstall the access protection part of VirusScan, then stop the serices, do whatever has to be done, re-start the services and re-install access protection. Policy will the be re-apply automatically.

Is your EPO server configure with Global Updating with SuperAgent on your servers? If so, that's your problem. As soon as there is a new update available, all superAgent are notify and update themself automatically. Instead, use a mirror task and specify when you want it to run.
