There is an application called NeoTrace available that does something like this. I am not entirely sure how accurate it is, but what it essentially does is a graphical trace route, and maps the nodes as it passes through them, according to information supplied by the provider.

It sounds as if you have have some DNS issues. A couple of questions...
1) Is this server part of a Window 2000 Domain?
2) Have you checked to ensure the IUSR_%SERVERNAME% account has access to the websites in question?
