isnt there a command to swap EN's or something so as to limit having to physically swap the punch downs?

You can move stations to unassigned ports, but not simply swap them.  If you are looking to swap two locations, you need a third unassigned port.  Move ST 1 on EN 1 to unassigned EN 2, move ST 3 on EN 3 to now unassigned EN 1, move ST 1 on EN 2 to now unassigned EN 3.

If you are on site, experience suggests it's much easier to swap the cross-connect.
