Publishing using FP doesn't copy everything?

I am a programmer but I have very little experience in web design. I have been using FrontPage 2000 to create a web and last night I tried to publish it to my site. I let it run overnight and this morning there was a message saying that the web had been published successfully. I had two folders that were in my web that contained a bunch of text files that I link to from my site. When I try to view those through my links, it can't find the files. It's like frontpage didn't upload those directories. Does anyone know why this would happen? I could just ftp the directories to the site, but I have been told that this will break the FP extensions. Any help/suggestions would be greatly appreciated.

Is it a subweb? If you did not set the check for Publish Subwebs also, it would not go up.
FrontPage does not need to move all the files from your local machine to the web server, because many are generated on the other end when the files are published. They contain information that is specific to the machine they are on, so publishing to another machine would not be a good thing.

I created the directories in Windows so that may be the problem, but how do I check and if they aren't web directories, how do I create them?
