Go to FILE/PUBLISH SETTINGS and then go to the HTML tab and in the Window Mode select Transparent Windowless.

If you don't want to publish as HTML and just want to add your movie from an editor or manually, you can change the window mode of the movie in the OBJECT tag that embeds your movie in the HTML.
