Restore MBR for Win2003 Server on x3655 w/ RAID5

I'm on IBM x3655 server that has Adaptec RAID controller AIC-9580W. I have three SATA HDDs making up a RAID 5 array. The machine was running Windows Server 2003 R2. It broke down but using a Knoppix CD I was able to see the file system. But mistakenly I used ms-sys shell command to force a mbr fix for 2003. After that I was not even able to see the file system any more. Can any one tell me how to restore the MBR correctly?

Have you tried booting up with the Windows 2003 CD and go to recovery console?  You could run Fixmbr to repair the modified boot sector.
