Exclude from publishing not working?

(OP)
I have a website constructed in FP that has certain pages (e.g., several include and .htm pages) marked to be excluded from publishing when uploading the site (always via FP's integral FTP), so as not to conflict with some pages that are uploaded and unzipped via a gateway.

However, despite this, from time to time, after I perform an upload, the pages lose their include pages "connections" and thereby are missing (what appears to be a symptom of uploading these pages when it is not necessary; hence why they are marked to be excluded).

Any ideas what is happening?
