XP and Partition Magic 5.0

I have read of the incompatibility between PM and Xp due to the NTFS versions (MS KB article 308322). My 2nd HD was partitioned using Partition Magic 5.0 as D E and F. If I install XP Home Edition over Windows 98, will it repartition the 2nd HD to a file system that it likes, or leave it alone and then will the HD continue to function normally, as long as I don't try to resize a partition?
Since I have a virus and can't seem to get rid of it, I may need to reformat the C drive. If I do this, will I still be able to install the Upgrade version of XP? ie, will the setup recognize that I once had win98 and allow me to upgrade, or will it think that I need the full version?

WinXP will not repartition the drive during installation, may be able to delete partitions if you tell it to.

It will not convert the FAT32 partitions to NTFS unless you make the choice during installation. They can be converted later if desired

WinXP can work with FAT, FAT16, and FAT32 partitions of any size, just can't create FAT32 partitions over 32GB in size.

You shouldn't need to run PartitionMagic again and probably best if you don't, it's an old program.

WinNT 4 used NTFS 4 formatting but Win2000 and WinXP use NTFS 5.

For the upgrade version you will need either to have Win98/2000/ME on the computer or the CD at hand to insert when prompted to prove the previous version.
