I apologies for the length of this cry for help.
I work in a School where the teachers are due back on Thursday and the students are back on Monday. If by 9 pm tomorrow night (Tuesday), we haven't found a solution to this problem, we will be forced to go back to Windows 98 which we really, really don't want to do.
So anyway, here it goes.
Objective:-
We are installing Windows 2000 Pro on around 200 PCs (Previously had Windows 98SE installed).
Setup:-
We have a share on the server that holds Win2k with integrated SP4. We have created a boot disk that we boot the clients up with and install Win2k over the network.
Once Win2k has installed, it logs on as administrator, imports a reg file that allows it to log on as another user automatically, set the C drive to convert to NTFS and reboots.
After it has finished converting the HD, it proceeds to logon as this user (a Domain Admin account setup for installations) and installs the software. The software has been scripted for a silent install either using a program called AutoIt.exe or using the native silent install options for the setup.exe (or similar).
The above works without any problems.
Problem:-
The problem is Group Policies.

Current GPO setup:-
We set the common policy settings on the Curriculum OU that effects all users, and work down from there.
On the workstations OU, we have set common settings for each PC and again moved down to the next layer etc.
I've created an ADM file that allows us to set the common folders, ie, start menu, desktop, startup and programs. The common Start Menu, Startup and Programs folders (these hold the software that is avaible to all users anywhere in school) are set on the Workstation OU and the common desktop (this is software that is avalible only in the room) is set on the individual room OU under workstations.
Problem:-
We seem to have several problems.
1.This only seems to happen with some PCs and not others and only noticed it today. It appears that some computers only picks up the Common folders (start menu, programs, startup) if we log on as admin first while others work without a problem.
2.I can't seem to get any computer to pick up a Common desktop other than the one found under the allusers folder in Docs & settings.
Hope you can make sense of this and have some Ideas.
