Sounds like either the system timer is having an internal interrupt problem, or the HDD itself is clashing with the system timer interrupt :-(
I'd say you're looking at a dodgy mobo; either the cache or the system timer is on it's way out (could just be a bad CMOS, try replacing the battery -- and update the BIOS/IDE drivers from the manufacturer's website), or the hard drive controller is facing and imminent failure.
