Axapta is the formaer Navision product, while Great Plains is a differenct product. Microsoft purchased both products.
As far as what the differences are, I am not real sure of this but I remember hearing that Axapta is much more configurable and has better manufacturing capabilities than Great Plains.
If you are evaluating software packages find an Axapta reseller and you will get more than you want to know about this issue. If you want to look at Macola, let me know.

Axapta has more flexibility when you're a manufacturing company. BOM's are presented in graphical form which is easier to change when new raw materials are introduced. The shop-floor and production modules have more functionality like subcontracting. Since Microsoft have already shown partners what eEnterprise ver8.0 would offer, Axapta still have more to offer. Navision Axapta was introduced in the market by Microsoft as more robust product than Great Plains eEnterprise and targets the higher-market segment than what GP does on mid-market.
