What does a blue flag mean?

It means that the file exists on your local computer but does not exist on the web server.
Right click it and select "Add to master web" and it will push it out to the server.
Later, when you double-click it to edit it, you can select Writeable vs Read-Only, and you will see a little pencil symbol next to it. You can right click it and push it back out to the server again.
