My main DC is taking atleast five minutes to startup after a system restart is this normal?

Depending on the size of AD, and the DNS databases on it, and what else you have running on the machine, and the speed of the machine it could be.

What do you have running on it besides windows and AD?

5 minutes does seem a little long, but again it depends on your hardware. If your AD is large it could also effect the startup speed.
