Upgrading from Exchange 5.5 to Exchange 2000- not your usual upgrade

Back in December, I rebuilt the the server, in my Department, at a University. I replaced NT 4.0 with Windows 2000 Server (joined an existing domain)and installed Exchange 5.5 on it.

I am now wanting to gear up and upgrade Exchange 5.5 to Exchange 2000. After all of the reading I have done, I have a question:

The server name, setup under Exchange 5.5, is different from the name of server (i.e. Exchange 5.5 see's the server as example.department.university.edu , but under the server name, under System Propertied, it is listed as example.domainname.university.edu ). Will this cause a problem with an inplace upgrade, from Exchange 5.5 to Exchange 2000?
